1. you need an external program
get HandBrake Batch Encoder
2. copy the 2 files in your HandBrake directory
3. start HandBrakego to: Tools - Options - Advanced / Other and check 'Enable Query Editor tab'
drag and drop one of the files you want to encode into HandBrake
in the Query Editor tab click Generate Query
mark and copy the whole string
it looks like this:

4. now start the HandBrake Encoder.exe in your HandBrake directory
delete what is in the lowest box and paste the above copied parameters
delete the -i and -o part
it should look now something like that:
-t 1 -c 1 -f mp4 --strict-anamorphic -e x264 -q 25 -a 1 -E faac -6 dpl2 -R Auto -B 128 -D 0.0 -x ref=2:bframes=2:subq=6:mixed-refs=0:weightb=0:8x8dct=0:trellis=0 -v 1
click select Hand Brake CLI and point to the directory where your CLI is
something like that:
C:Program Fileshandbrake betaHandBrakeCLI.exe
now click Select Folder to Encode
find your folder full of old avi files
DELete the files you do not want encoded
click Select encode location and choose a folder
click Start Batch Encode and enjoy the fine work of HandBrake controlled by buzzby´s batch encoder
If you try to encode mp4 or other newer formats and nothing shows up in the List Of Files To Be Encoded, then just rename the endings to .avi and it works.
If you have lots of files to rename google for renamer freeware.
There is also an updated version available what fixes some shortcomings!
Enjoy your much smaller but same quality looking files.
By the way my favorite setting in HandBrake for all normal encodings and re encodings is constant quality RF:25
I use this from old QVGA VCR files, the HD files from my Sony cameras to BlueRay and are quite happy with the results. If there is something with eye-candy in it, I use the RF:25 in the High profile setting just to be on the safe side.
This was tested with the newest HandBrake nightly builds svn 3626 and with different encoded files with different sizes and frame rates in one folder.
It worked flawless, the only problem was that the MPG file was not added to the AVI files list and had to be encoded normally in HandBrake.
To save some clicks , edit the HandBrake Encoder.exe.config and replace
C:Program FilesHandBrakeCLIHandBrakeCLI.exe
with
C:Program FilesHandBrakeHandBrakeCLI.exe or where your version is located
and replace
-t 1 -c 1 -f mp4 -X 480 -e x264 -q 20 -a 1 -E faac -6 auto -R Auto -B 96 -D 0 -x cabac=0:ref=2:me=umh:bframes=3:subq=6:8x8dct=0:trellis=0:weightb=0:merange=24 -v 1
with the clipped code you put into the bottom box
